Does your payroll system handle OT/Bonus situations?

We recently purchased new accounting software, upgrading from a dinosaur system where information manually calculated and was just dumped into it.

However, we are finding that it is unable to calculate overtime rates when a bonus is paid or if the employee receives an additional amount per hour for subbing or working overnights.

Does your accounting system calculate this for you? If so, what is it? If not, how do you handle calculating overtime rates?
